Dortmund's first chance fell the way of Henrikh Mkhitaryan in the 13th minute, but the Armenian couldn't keep his strike down.
A few minutes later, Sergei Zenjov almost gave Qabala a shock lead with an acrobatic effort which Roman Weidenfeller was relieved to see drop wide up the upright.
In the 18th minute, Aubameyang was sent through on goal but could only fire at Dawid Pietrzkiewicz and Gonzalo Castro scuffed the follow-up wide.
Matthias Ginter and Reus then both came close, but the opening goal eventually followed in the 28th minute when Reus stepped inside before thrashing a 20-yard strike into the back of the net.
In first-half stoppage time, Aubameyang doubled Dortmund's advantage with a clinical finish that rattled the inside of the post before crossing the line.
